Icon overlay error in GNOME

Hi guys

I think it talks for itself. Does anyone know how to get rid of it??  vlc and psi does that, just native gnome icons like vino and bluetooth do not do that. And also the notification area is much wider than I want it to be and the pacupdate starts quite long time before it shows the icon untill then the notification area is much wider...
