I've only had Acrh installed for a week or so now, so i'm more than likely wrong on this but i had the same problem with the Wicd tray icon in Trayer. My skype icon was fine but Wicd always had a black background. I found that removing or renaming the panel background image in the folder of the gtk theme i was using did the trick.

Have you tried stalonetray?I just wanted to check out trayer a while back, but the greyness was present whatever I tried. So.. back to stalonetray I went and it still works like a charm.

It's not a problem with the icon, I haven't had those problems and I use trayer + sonata.
What's with the 1000 alpha ? Try "--alpha 255"

My Trayer is perfectly transparent and I'm using
trayer --widthtype request --heighttype pixel --height 24 --transparent true --alpha 255 --edge bottom --align right

Same things happen to me. Xchat and wicd-client have gray background. When I run them as root however, they suddenly become transparent. Maybe it is caused by a gtk2 theme..

Okay, go to the GTK theme folder for the theme your currently using. "/usr/share/themes/theme-name/gtk2.0" Does your theme have a "panel.rc" file? If so, comment out the line:
bg_pixmap[NORMAL] = "Panel/panel-bg.png"
Then reload your GTK theme.
