When I use flux as my window manager, gtk fonts are ugly, including firefox. I completely deleted my ~/.fluxbox/ and started over with it, but the problem still persists. for now I'm using gnome as my wm, but hope to go back.

There are a few ways, but I usually set it through the ~/.fluxbox/overlay file. This would set all components to Sans-8:
*.font: Sans-8

Tried it, doesn't seem to work.

I recently installed fontconfig-lcd, and everything seemed fine, but then I wasn't using fluxbox at the time. Does fontconfig-lcd cause problems with flux?

Sure.. by the way what do you mean exactly by ugly fonts? Do you mean you need antialiasing?

I think that they aren't antialiased, but i'm not sure. Looks like they were written with a runny pen. splotchy, pixellated, and broken. I looked at a screenshot demonstrating the difference, but mine atually look worse than that.

Try adding this to ~/.Xdefaults if antialiasing is the issue:
Xft.antialias: true
Xft.hinting: true
Xft.hintstyle: hintfull
Xft.rgba: rgb
