Plugging a usb mouse works ?

My guess would be it's probably related to the new synaptics driver and hotplugging. The wiki has a good description of how to configure things if you haven't already taken a look.
If you're still having problems could you post your xorg.conf and if you're using hotplugging also what you have in /etc/hal/fdi/policy/11-x11-synaptics.fdi?

Also, if you've fully upgraded, make sure you are using xf86-input-synaptics as an upgrade to synaptics.
