Is there a way to rip a disk with a log and cue file to make sure everything went as expected? CLI or GUI, it really doesn't matter.

Rubyripper, or EAC in wine. Take your pick. Last one can be dog slow on Wine though, but the purists want EAC.

abcde handles .cue files now, and uses tried and true software like cdparanoia. I'm a fan

+1 for rubyripper... plus its the ONLY ripper i found that automatically adds the "album artist" tag on VA cds

And, rubyripper is the only native ripper to do 'secure' ripping - ie it rips twice, compares the output, if it doesn't match it will re-rip until all chunks match. So you can be sure your copy is as clean as possible. The cue sheets aren't as detailed as EAC's though - they don't really include the pauses I think, while EAC's do. But that's only for nitpickers that want to copy a CD and burn it afterwards, and who does that nowadays with all those TB HDs... I know I don't .

EAC Very featureful, very secure, very awesome. But I would only suggest it if you, like me, care a lot about audio quality (since you're rippinf to FLAC...).

I use RubyRipper, and have been very satisfied. It's great. My problem though is related, once I've got a single FLAC file with a .cue cuesheet, I can't find a decent tool to burn the file back to a physical cd. What do you guys use?

You need the cue file to burn it afaik (that's why people want it, because it's said to provide you a 1:1 copy of the ripped album). There are some utilities that can do it.
It seems even cdrdao can do it:
cdrdao write --device 1,0,0 my.cue
Don't know how it goes with those big FLAC files though (I don't like them personally...). This might be interesting too .
