I once also have permissions messing up when I copy a partition using the "copy" on the right click of thunar.  As a result, many files have inconsistent permission. After that I never use any GUI to copy files, nor use cp command. One good way to copy files is use "tar" command,

tar cf - * | (cd destination/; tar xfp - )
