I finally figured out how to make urxvt's background transparent, and it struck me that it would make PCmanFM's background transparent, behind all of the icons and in the panels, etc. I have no idea if it is possible, but if anyone knows how, or has a point in the right direction... I would be much obliged.

I have written instructions on how to get an xterm to start up already transparent on the wiki:

so you can see through the xterm you open. This works with openbox menu to start all xterms with a given transparency setting, a function which is not built in to openbox yet.
