Pacman gives conflicting file error

Hey guys,

I had to recover for a broken kernel, so I reinstalled arch, and during install, I copied my /etc folder to the new install. It works fine, except when I install packages I had installed on my previous arch install, I get errors like this

(30/30) checking for file conflicts                 [#####################] 100%
error: could not prepare transaction
error: failed to commit transaction (conflicting files)
jack-audio-connection-kit: /etc/conf.d/jack-audio-connection-kit exists in filesystem
jack-audio-connection-kit: /etc/rc.d/jack-audio-connection-kit exists in filesystem
lirc-utils: /etc/conf.d/lircd exists in filesystem
lirc-utils: /etc/logrotate.d/lirc exists in filesystem
lirc-utils: /etc/rc.d/lircd exists in filesystem
lirc-utils: /etc/rc.d/lircmd exists in filesystem
Errors occurred, no packages were upgraded.

My current fix is to just remove those files but this can be a pain when installing gnome or xorg. Is there some way to get pacman to just overwrite those files instead?
