I need to create some 3D models of some complex chemical compounds.
Being able to draw spheres and lines should be enough, so it doesn't need to be super complex.
Also the ability to save the model in a continuous rotation in a video file would be nice.

I think that Blender3D can do it for you. But I don't realy use it, just know that it works with 3D modelling. It sure can do animations too.

Blender would be premium choice. But its user interface is rather unusual and requires quite some training until one gets experienced enough. After this rather steep learning curve it feels quite fast and natural, though.

Wow, tried Blender this afternoon. It's quite complicated for me, but just messing around I learned quite a bit. Probably one of the most annoying things I found was trying to figure out how to select an individual object (i could select all) and to rotate the camera around an object. But I don't really plan to use it for anything, I just wanted to try it out

wings3d is easy to use and you can do very nice looking models , check there forum for examples

I haven't used these kinds of applications myself, but can't you export it as a POV-ray file and animate it that way (if Avogadro doesn't support animation at the moment).

Wings3d for modelling and Blender3d for rendering/scene setup
WIngs 3D is the best modelling program I've ever used..and I've been through all major 3D software (commercial too)

Thanks, I'll try that also. I'm trying to model a desk that I want to build for my room. Blender3D felt like it really was not what I was looking for.

im trying wings3d (the non-dev one) and you're right it's so damn simple, still perfect! but im getting this error

it's weird, because all other opengl apps are working great
and it crash on me once, i'd better save quite often to not loose anything just in case...
