You are not logged in.
Every time that I close the gnome terminal in the last couple of weeks I get this pop-up.
There is still a process running in this terminal. Closing the terminal will kill it.
This happens even if it is not running a process. If I do anything at all (even just sign in as root) then close the terminal I get this pop-up. Any help with finding the cause of this would be appreciated.

Is there anything in your .bashrc that runs a process?
An easy way to see whats running is to go to System Tools -> System Monitor.
Go to the processes tab.
Select View -> Dependencies (Or Ctrl + D).
Find the process gnome-terminal and see what other processes it is running.
When I start mine, it has bash and gnome-pty-helper, which should be fine.

Is when you are logged as root with su.
For exit of gnome-terminal use the command "exit".

Bash is running gnome-pty-helper when it opens like yours CursedMonkey. But if I try to X out it still asks to be verified.
Leprosys, I can 'exit' out, but that doesn't really solve the problem. Especially since it started doing this just a couple of weeks ago. But if I can't find the solution that is what I will do.

I've noticed this since gnome 2.26 upgrade.
But for me, it only happens when open a terminal, then "su", and try to close the terminal with the button. The running process, i suppose that is the user logged (not root). If i exit root, and pulse the close button, it closes normal.

You are right dienadel. I described it inacurately before. I can 'exit' out of it fine, but if I 'X' out of a root terminal I get the prompt.

Same thing there, also when logged in as root.
I just use ctrl+D (twice) to exit now. (same thing as typing exit)

I have this too, I preferred the old method of it closing when I wanted.

You can disable the confirmation window by launching gconf-editor, and then go to apps->gnome-terminal->global and disable confirm_window_close.
