/opt paths and Xwindows

It seems like the paths to /opt are not being included, at least
as far as menus for fluxbox, xfce and openbox. In each
one of these if I do not include the full path like
/opt/gnome/bin/app then the application will not run.

The scripts in /etc/profile.d are referenced
in /etc/profile but it seems they are doing nothing.

How can I check on this?

The path additions show up in an xterm (along with a
mysterious /usr/ucb that apparently comes from
/etc/X11/rstart/contexts/x11r6)

well if you have applications from gnome or kde that brought in their scripts for profile.d then you will need to log out then back in for the scripts to begin functioning. i used to use a gnome utility app with my openbox/blackbox and i could have just the executable stated in my menus for it too launch.

How do you start X?

Personally, I source /etc/profile from ~/.xinitrc because I use a DM which I start from inittab. (hint: init doesn't source profile)

Thanks to everyone for their help.

I had been starting X via xdm, and sourcing /etc/profile
in the global Xsession file solved everything.

That also fixed another problem I had -- getting Gnome to startup
from xdm.

If I go back to using startx I will certainly know how to fix the
same problem (if it it exists).

The problem doesn't exist with startx because your shell has already sourced profile. Here's a general tip though; to make the same commands run no matter which way you start X, you can make .xsession a symlink to .xinitrc (or the other way around (or use a hardlink)).
