Is it actually called ".directory"? Where is it? Is it a file or a folder, and what are it's contents? Files starting with dots "." are often used for configuration, or things that the user should not move freely.

Do you use dolphin?  I know dolphin used to put those files all over the place.
  Dot files are usually configuration files, but I'm not sure about these.  As far as deleting them, check the contents.  I'm not using kde or dolphin.  If they are coming from dolphin, I believe they will keep coming back even if you do delete them.
