module-init-tools 3.8 package

hey, just wanna know if I will run into headaches here. I run both the regular arch kernel and the rt on my box. the rt is 2.26.29. Would the new kernel and this:
(/etc/modprobe.conf is no longer read, instead /etc/modprobe.d/modprobe.conf)
conflict and cause me some major grief as in affecting the rt kernel???

I'm afraid to do an update because I don't know if the rt kernel will boot after and the upgrade.

The modprobe warning is not dangerous, just run

cp /etc/modprobe.conf.pacsave /etc/modprobe.d/modprobe.conf

and rename all the other files in /etc/modprobe.d so that they end in ".conf"

Since you are running both the default kernel and the rt kernel, the update will only change the default kernel, not touching the rt one.

A word of warning though: every update has the potential to break or cause malfunctions; if you need your box to work as expected for some critical mission, don't upgrade wink

Pay particular attention to the "Read before upgrading" paragraph. This change was announced in Arch news, and has also been covered in a number of other forum threads, started by people like you who didn't read the news.
