I've just done a reinstall and noticed that codecs has been removed from extra, I checked aur and found 3 different sets of codecs listed, which should I pick?

mplayer-w32codecs 20071007-1
I'll be honest, the old way was better and much easier for new people to understand. Having 3 similarly named packages in aur is just plain confusing.

The package was removed from the repos mainly because of licensing issues, but also because it is no longer needed in almost all cases. Do you have particular media files that are not handled by the decoding functionality available in mplayer, vlc, etc?

I use totem to watch all my vids and it seems to play all but .mov files. No playable streams is the error I get. I could just watch it in mplayer but I just like playing them all in one player.
I'm impressed everything else can be played without the need for that codec package. Feel embarassed now.

The top two are different packages from the Mplayer site designed for Linux. It's the 'essential' and 'extra' packages, most of which are obsolete as tomk already said. The third one is the Windows codecs (for Wine maybe?). They are in fact all different packages.

The first package provides the same files that provided the package in extra, the second provides extra codecs (i don't know why the mplayer team decided to create an "essential" codecs archive and an "all" archive, i'll ask them in irc).
The third package is unmaintained and need to be deleted.

And, WMA 1 & 2 and WMV 1-3 have native solutions in Mplayer. As well as there's a VDPAU solution for nVidia users. FFMpeg's SOC projects are finishing the other major WM stuff and will be in Mplayer's version control the same day.
