When I shutdown I usually open a terminal and type "sudo halt". About 50% of the time my computer shuts down as you would expect.
The other 50% of the time it seems like it is shutting down normally, but at the instant where you expect everything to turn off I just hear my hard drive spin down, but all the lights and fans continue to run. I flip the power switch at the back to 'finish' the shutdown process in this case.
Any ideas on how I could fix this or find out what is wrong?

Try haltdown -h instead of halt.

Did you mean "shutdown -h now"? In theory it should produce the same result as halt will just call shutdown in normal circumstances. You could also try "halt -p" and see if the behaviour is the same, but again it should be the default.

ok, I tried halt -p and it seems to work about 60% of the time. I will start trying the shutdown -h now, but I don't think switching up my halt commands will help too much

My system does the same 100% of the time. It's been like this for over a year now. I just have gotten used to pressing the power button, sadly.
