I'm afraid I don't know how to solve this, but I've noticed that Gnome has the same problem (Opera 10.00)...
Maybe find the icon file and edit it?

You could change the icon file into a transparent png and use this one in the build process.
edit: And please tell the guy who maintains it in the AUR about that issue!!

Opera problem, think there was some bug with the trayicon so they reverted it a while back if i remember right, i think its fixed in the devel builds from aur.

Just saying that it might be fixed there since i remember them changing the icon back and forth because of some bug.
No development branch is "advisable". Its there to test, see whats coming down the pipe or some killer feature you cant wait to get.
