I have Ubuntu-modified Freetype2, Fontconfig, Libxft, and Cairo from AUR installed on my system, and I really like the way my fonts look, so I want to keep them. Will my AUR provided stuff get clobbered at some point by Pacman when it does upgrades?

No. But you will be required to update those packages yourself (or use an AUR helper - see the wiki for a list).

No? I remember pacman trying to replace some of my *-ubuntu packages when the corresponding package in [extra] was at a higher version.

That is because they were out of date. pacman would have required a newer version for some package and offered to replace it for you.

When that happens, you just need to get the updated PKGBUILD from the AUR and update your modified packages. Everytime it has happened to me, by the time I noticed the update the AUR was updated as well.

GapeSnake, if you don't want Pacman to upgrade packages that you have installed via ABS, add them to the IgnorePkg line in /etc/pacman.conf.

To emphasize what Allan said, an AUR helper (covered in the wiki) is what you'll want to use for automating such updates. Clyde, Packer, and Bauerbill are among the most popular and heavily developed right now.
