I'm sorry I couldn't help earlier, I was at work and didn't read this thread until now.
The creation of a "Desktop" and some other directories is a feature of free.desktop.org's xdg-user-dirs. This link, https://support.mozilla.com/tiki-view_f … tId=428359, should give you a solution to stop the creation of unwanted directories.
This solution is also linked from the Arch wiki, http://wiki.archlinux.org/index.php/Fir … want_it.21
Oh..Uhhhh....I knew that...Yeah I'll go with that

Hrm. The user-dirs.dirs doesn't stop ~/Desktop creation here. Perhaps it has something to do with me not using a DE?
Mine:
XDG_DESKTOP_DIR='/home/me'
XDG_DOWNLOAD_DIR='/home/me/dl'

Run
$ xdg-user-dirs-update
after editing the user-dirs file.

Thanks for the hint, thisoldman.
I'm not sure whether this will work though since xdg shows me "unknown desktop environment" no matter what xdg command i'm trying to run.
I don't have an /etc/xdg/user-dirs.conf or the command xdg-user-dirs-update either.
I created the file in .config nevertheless.

@demian:
$ pacman -Qo /usr/bin/xdg-user-dirs-update
/usr/bin/xdg-user-dirs-update is owned by xdg-user-dirs 0.12-1
