Since upgrading to tb 3.1 I sometimes get empty notifications:
The visible text is my terminal behind it because the notifications are slightly transparent.
Anyone any idea what's causing that and how to get rid of it?
I have no new mail when it occurs and there's nothing that needs attention...

I'd say it's a new "feature", I guess it will probably be fixed soon by upstream. It's a bit annoying but doesn't seem to do any harm so no worries I guess.

I am also getting them. just that my notifications aren't transparent.
There's this message in the console:
(thunderbird-bin:2526): libnotify-CRITICAL **: notify_notification_update: assertion `summary != NULL && *summary != '\0'' failed
I only found a mention in gentoo ml [1] (not even in their bugtracker) and an awesome bug triggered by it [2].
There's bug 574648 in mozilla [3] but it's strange that there isn't a bigger reaction to the empty notifications. Is it working for others?

For the time being, the workaround is to remove libnotify.
Actually I removed it, reinstalled and haven't been able to reproduce the bug ever since (I did also uncheck new message notification, to no avail, and rechecked it -- probably unrelated).
