inode/directory=kde4-dolphin.desktop;kde4-kfmclient_dir.desktop;Thunar-folder-handler.desktop;nautilus-folder-handler.desktop;
to this
inode/directory=nautilus-folder-handler.desktop;kde4-dolphin.desktop;kde4-kfmclient_dir.desktop;Thunar-folder-handler.desktop;
and nautilus will open directories. whichever application is first in the line will be the default to open directories.

Had the same problem. I believe installing AUR package gnome-defaults-list from http://aur.archlinux.org/packages.php?ID=23170 will help.
