When running
pacman -Suit asks me
:: Replace heimdal with core/krb5? [Y/n] . That particular one is just an example. I'm wondering whether it is generally advisable to replace when pacman asks.

The capitalized option (in this case Y[es]) indicates whether it is the recommended course of action. You can always select no and abort the upgrade and then read up on why the replacement is happening.
