How to prevent this!
How do I prevent the applets from staying opaque while the rest of the panel is translucent? Any clues?

patch gaim to use a PNG with proper transparent color?
might be as simple as just switching out the icon...

pixmaps folder of the tarball? not sure where they install though...

It is very possible, seeing that I have made a couple Gaim themes. 
http://pstudios.ath.cx/linux-stuff/gaim.php
Look around in /usr/share/pixmaps/gaim/ if you want to make your own. Cheers.

What about the handles of the notification and window list themseleves? I could use composite but that mucks up nautilus window redraws.

If you are still unsure about where the icons are located, they are in /usr/share/pixmaps/gaim/icons/. The only icon not used at one point in time in the system tray is the 'info.png'. Cheers.
