Since the upgrade to GNOME 3 the plugin for seahorse are missing. Previously there was a package seahorse-plugins but obviously it's been deleted from the repository... Do you know why and how can we get it ??

upstream doesn't really want to do any release. we asked for it and they pass the duty from dev to dev. Because of that we drop it. Why should we care about it when upstream doesn't?
what tool do you need from seahorse-plugins?

I tried the AUR package but, can't get to install it (files already in the system, I will try to overwrite this).
I've asked upstream, by posting a bug. It seems (from them) that the plugins from gnome2 should work.
What I need is encryption/signature/decryption within a file in gedit. It worked nicely before... For now, I use gpg in a terminal but it isn't as user-friendly as before.

exactly, don't overwrite them. if files exists in seahorse-plugins that conflicts with seahorse or with gnome-keyring then is a bug in seahorse-plugins. the version from aur is using directly the git master

Ok you were right, I searched for the owner of file, the old seahorse-plugins was still installed. Once uninstalled, It worked. Now, I have the nautilus plugins, this is already nice.
But I still don't have gedit plugins... (even if they appear in the source)... It seems that gedit isn't supported anymore.
Log from configure :
enabling gedit plugin...
