Yes there is, but no options seems to have an effect in Arch (Auto/On/Off).
when you disable in BIOS are you saving the settings usually F10 that's how i disable numlock on Arch or any-other distro including windows that way the leds don't even flash during boot up.

That is pretty obvious if you press numlock key Bios only stops numlock activating at boot.

I disabled the Caps Lock key on one of my boxes with the following command.
xmodmap -e "remove lock = Caps_Lock"
