After years of keeping as far away as possible from pulseaudio, I thought I'd give it another try, well, this is my story:
(... I deceided to cut my rant, just the facts:)
After installing pulseaudio, everything seemed to be working fine, except that the S/PDIF channel always became un-muted upon login to gnome.
I could mute it manually via alsamixer, and store everything just fine with alsactl, and all my mixer values were restored on reboot just fine.
S/PDIF stays output remains off right up until gnome loads. I presume that pulseaudio does 'something' to my mixer settings, but I have not been able to determine what that 'something' actually is.
Even worse, I installed both pavucontrol and parprefs, and after literally just clicking through the options in pavucontroll (specifically the output profiles) I now have no proper output devices, just 'dummy devices' and sound no longer works.
I deleted ~\.config\pulse and rebooted, and it still is misconfigured.
How can I tell pa to leave my alsa/hw mixer levels the hell alone, this is assuming I can get it back to how it was before I started messing with pavucontrol...

because you use Gnome, why don't you relay on gnome control center->sound settings? instead to "manually" handle with pulseaudio. give it a try

Well I did that and I only started 'fiddling' after not being able to mute (and keep it so) the S/PDIF. That's when things broke..

This is on a macbook 7.1., the audio chip is a Nvidia mcp89 hda chip.
My 'garbled settings' problem has since first posting resolved itself it seems. I had the macbook turned off and just now turned it back on, an now I'm back to the defaults, with just the 'S/PDIF problem' remaining.
I guess a 'cold boot' reset something somewhere, we will likely never know.
So the question remains, how can I get PA. to NOT touch my mixer levels when it loads?

Set stream-restore-module restore-volumes=false or maybe (additionally) module-device-restore restore_volume=false .
That said, usually S/PDIF is a seperate profile and should be mutable by using a profile not including S/PDIF, could you post the output of
pacmd list-cards
to check what pulse thinks you have on your system?

Just going from active profile and such this seems to look fine, why is it that you'd want to explicitly mute the channel anyway?
What you can also do, is disable the automatic card detection (uncommenting udev-detect) and instead load the alsa module yourself and define which controls (as given by alsamixer) should be controlled by pulseaudio. Further reading: http://www.freedesktop.org/wiki/Softwar … MyVolumes/

Regarding the reason why:
Apart from 'on principle' (it should just not do that!), when S/PDIF is not muted, I get a nice bright red light (optical signal) coming from my headphone jack (the single physical output on the mac, lineout is pushed through the displayport as far as I know).
This looks weird and is annoying, and it happily goes away when muting the S/PDIF channel.

Also something I should've thought of earlier, what happens if you switch pulse's profile to S/PDIF and mute the corresponding sink in pavucontrol? does that work as well? if you use pulse to mute the sink it should remember itself that it has done so (reverse potential default.pa modifications mentioned earlier if you try that)

So, I tried switching profiles and muting the S/PDIF, but it doesn't solve the problem sadly.
Basically, in alsamixer, I get 5 toggle-switches relating to S/PDIF:
<S/PDIF> <S/PDIF Default PCM> <S/PDIF 1> <S/PDIF 2> <S/PDIF 16>
With the 'Digital Stereo IEC958' profile selected muting the output just toggles the first switch above. I don't know about the others, but its 'S/PDIF 16' that controls the red light/optical out.
So I'm apparently not alone, I guess that's something. I am however very sure that I'm not suffering a HW-problem, as this has never been a problem without PA. and also because I can toggle it so its not 'stuck on' at least in my case.
I've gone through the links you provided, but am at a loss as to how the information provided could be put to use. Where would I disable automatic card detection and how would I provide a more or less identical 'manual' setup to what I have now minus of course the <S/PDIF 16>-switch?

I previously had added some commands to .xinitrc to mute the channels, but that doesn't play well with gnome.
So, I've created a short script (mute-IEC958) which I placed in /usr/bin/

As a side note, I first tried to get this script to load via systemd, ideally it should fire right after gdm has finished loading, but I couldn't get it to work as intended.
Strangely when manually running the 'service' with "systemctl start mute-IEC958" it did mute the channels, but no matter what I changed,
mainly the Requires/After options in the service's "[Unit]" section, this never seemed to happen during boot. (Or the channels got re-un-muted later).
This is (mute-IEC958.service) in /etc/systemd/system/

Hungerfish, I know this is a month old, but have you tried running this command? It worked wonderfully on my 10,2 rMBP. I tried a slight variation from another thread, but yours with the ",16" added did exactly what was necessary.

I to have a macbook that refuse to stop glowing red, I've tried copy-pasting mute commands from various parts of internet, but my machine does not seem to match the rest of the worlds:

I don't know which macbook version I have, but it is roughly one year old.

I think I just tried all available 'numbers' until the light went off.
You can list all mixer controls with:
amixer -c N controls
where N is the card number, for me '0' is the hw whilst '1' is pulseaudio.
If your mbp model differs from mine, its very likely that you have a different mixer setup!
As for the sound settings in gnome/pulseaudiomixergui, I can recall it getting all dazed and confused, muting and unmuting at random, the gui even completely messing up the mixer levels making a reboot necessary, thats why I needed a script in the first place.

Hmm, don't really know what could be amiss.. Post the output from 'amixer -c N controls' with N being your actual sound card!
Apart from that, I'm assuming that when you boot OSX this problem does not crop up?
Also what happens when you try and run ubuntu or fedora or some other distro from a cd or usb stick?

<S/PDIF>, <S/PDIF Default PCM>, <S/PDIF 1>, <S/PDIF 2>, <S/PDIF 16>, <Auto-Mute Mode>.
As mentioned before, I can toggle 'the red light' by toggling <S/PDIF 16> in alsamixer, none of the other switches influence the light.
I think that maybe the linux driver for your particular chip is just lacking the specific functionality! Which kernel version(s) have you tried this with?
If you can, try with the latest available version (4.3 in arch atm.), I did find this,
which mentions your chipset, so maybe there's hope

but I notice no difference unfortunately.

I realize I'm a bit late to this party but I have another solution to this if you're using pulseaudio. With pulse installed, disabling spdif in alsamixer has no effect Install pavucontrol. Launch it, go to the conflagration tab and slecct "analog stereo" for "Built-in audio". The light goes off.
