httpd/xmpp servers not working after update, troubleshooting required

tl;dr: After a recent update https://social.aqeeliz.com/ (and all other websites + xmpp server)  is not working on my server, and I can't figure out why. I can't see anything in logs, they all seem to be working fine, I just can't open any site or connect to xmpp server.

Long Version (maybe irrelevant, not sure):
I am using Linode for my VPS, and yesterday for some reason wasn't able to connect to http and xmpp servers, and even ssh wasn't working, so I restarted it from hosting panel. The issue persisted, I contacted the support, who asked me to login via their console and then send them output of some given commands. I logged in through their console, and just to check, tried ssh again (without changing anything), and noticed everything was working fine. Not sure if logging thourgh their console did something or maybe the reboot process just took a lot longer than I was expecting.

After that, I did 3 things:
1. Updated owncloud to nextcloud (owncloud was from arch repo, nextcloud was .tar.gz)
2. Removed owncloud and it's extensions.
3. Updated whole system (list of everything updated is given below)

And now no sites are opening. I would have assumed it to be a php issue, but xmpp (prosody) also stopped working at the same time. Here's a list of updated softwares:

Since systemd is also updated, I rebooted again, in case that's required but still no luck. So, now I can ssh, but no sites are opening, and I can't connect to xmpp (prosody) server.

P.S: I am using letsencrypt SSL certificates, and all sites are givng "Secure Connection Failed" error, but I can't see anything in error logs.

You've showed the new package versions, but not the old ones.  When was the previous update?  Did you just switch from php5 to php7?  Did you merge pacnews and add the necessary revisions to the configs to use php7?  Have you tried a static html top-level page to rule out php issues?

What services are running on the server?  Can  you ping the server?
