I have the exact same problem. Some weeks ago my private keys stopped working from the command line (and enigmail). I know they are still there, but no chance of using them in the CLI

This is a long shot, but have you tried downgrading and/or checking your pinentry configuration? If you are using gpg-agent, does your gpg-agent.conf have the correct options? Are you entering a key as a user or as root? If as root and you are su'd as root from another user then pinentry won't work unless it's patched. When you should normally be entering the passphrase, is the screen frozen? If so, did you check if pinentry is running in the background and just not visible? I fought with this for awhile, but it may be a completely different issue!

Not using any agent other than engmail. And when I open up the key-manager there, it stays at "loading keys please wait ...". So yes, it freezes
