You need to run these checks as root otherwise some files are indeed not readable (permission denied) and some files may apear missing. You apparently realize that without correcting the problem yourself. Can you posts the full output of all the commands I mention as well the as the exact commands that produce the output. It is normally impossible to have missing dependencies unless you have forced pacman to do so and you did have some. If you do not take care of having a sane system; you can expect various problems afterwards; so I want to be sure your system is indeed sane before going further.

According to your output, we know at least that your system is now sane.
Now your problem rely apparently on compton. Do other open program run properly? I do not use this specific package so I am not sure I can really help you. But for such package you need to mention exactly the Desktop (or WM) you use. I am not sure that an X compositor is compatible with all WM; especially elaborate Desktop that may depend on their self provided compositor.

Afaiu, compton works; lightdm causes trouble. Compton has only issues binding some resources to textures, but that could simply be some short-lived items and due to the async nature of X11.
If there're no functional problems, the errors can be ignored.
