Howdy gang!
As the title says, I've updated the system, but I ended in BIOS settings. I have no idea what happened. In BIOS I can see that my SSD is not recognized anymore. I took it out, put it into external caddy and bam, it's working. I can access all the files. I checked the SSD with smartomon tools and there were no errors:

If your bios didn't recognize the drive at all at any point, it sounds like a hardware problem. Did you try just booting a rescue cd and reinstalling your boot manager?

All of these are normal, apart from /boot these all are populated during runtime dynamically by the kernel, so if you look at them from a live disk they will be empty. /boot will be empty if it's a separate partition (likely FAT if for an UEFI system). What Piri likely meant with firmware was if you did an UEFI update (or for that matter, did your Windows run an update?)
From the symptoms we have so far I'd go with you having exclusively enabled UEFI boot and a Windows or firmware update cleared your NVRAM entries, which makes it look like the drive "disappeared" from UEFI. Properly reinstalling your bootloader of choice into the EFI partition should fix this.
FWIW post the output of
efibootmgr -v

Well.. Sadly, the entire uefi implementation in this particular machine is to be honest a worst ever created mess.
You're not the one affected by such issues..

Is a bad idea since the names can change.. (See your original post, your fdisck -l listed the drive as /dev/sdc)
You should use UUID or PARTUUID like in the template
root=PARTUUID=XXXX
XXXX is the PARTUUID you get via blkid
