I run a very minimal desktop and my filemanager of choice is thunar, from the xfce4 project.
I recently installed gnome, and while I still can't really decide which I like best, full-blown DE or lightweight, I 've been having a few issues since.
When running gnome, certain actions load thunar instead of nautilus. For instance using gnome's places menu always opens the folders with thunar, not nautilus. Clicking on the desktop icons works as expected though(nautilus pops up).
Also, when using firefox with downloadstatusbar-addon's 'open-with' command thunar gets loaded.
Now I've gone through the 'preferred-apps' menu and can't find anything related there, I've also had a brief look through 'gnome-configuration-editor' but couldn't find anything. This is highly annoying, as I really would prefer to have two 'isolated' DEs, not a mixture.
Another thing that came up is thunar's toolbar. Ever since I installed gnome, the icons on it are huge. It doesn't matter if thunar is run from within gnome, or not.
Any ideas?

I fixed the thunar icons in openbox by commenting out all preloading stuff in .config/openbox/autoload.sh (guess you just need to remove gnome-settings-daemon etc). I never had that problem in XMonad. How to make it play nice in gnome I don't know, as you'd probably want to have gnome-settings-daemon running.

Ok, thanks for the tips. I've managed to solve one of the buggers
As has been pointed out in the thread mentioned above, the bad 'open-with-behaviour' is caused by wrong mime-type settings.
I needed to edit both
/usr/share/applications/mimeinfo.cache
~/.local/share/applications/mimeinfo.cache
There the problem was that either pcmanfm or thunar were listed before nautilus's entry for opening folders/directories.
swapping them around solves the problem, but not the bug!!!
This is a bug, where do I need to go to file it!? Mime-types should/need to be checked and fixed.
As can be seen by the number of seperate threads on the issue, this is nothing random nor seldom.
I've yet to try out what was suggested on the thunar-toolbar issue. I'll report back..

Somebody already did:
