When I have pdnsd running, yaourt fails to upgrade stuff from the AUR, through wget failing:

But if I turn pdnsd off it works!
This only started happening a few days or maybe a week ago. Any idea what could have caused this incompatibility?

Is this problem only for yaourt and AUR packages? With the pdnsd running (and configured as the primary nameserver), can you browse websites? or upgrade system using pacman or yaourt (non-AUR updates)
If you are unable to even browse websites and ping websites, then there is something wrong with pdnsd configuration.

This may be unrelated but worth checking. For some odd reason during an update recently my /etc/services file was deleted. This led to similar network related problems. Re-installing iana fixed it.

I got similar problem with yaourt and pdnsd, I can browse or install/update packages with pacman, the problem is only with yaourt:
