Just randomly last week some time my access to windows share in nautilus broke. I have bookmarks in the side bar that have worked for weeks and now they don't. It asks me for a user name, domain, and password. I am definitely putting in the correct information and the box keeps popping up asking for the information again.
I can't find logs, and nautilus doesn't seem to have any sort of verbose command... so I don't know what else to do.

If these shares are on a network at home, a local LAN, you should be able to use samba's built-in debugging tools to figure out at least what's going on. Start there and see where it goes?

Isn't the samba package just for hosting windows shares -- not accessing them? My samba service wouldn't start, I know that much. I then copied the default config as the main config, since that's what I noticed it was complaining about. Still doesn't work though.

Yeah samba isnt built for accessing Windows shares, just as a *nix way of sharing SMB messages.
How are the samba shares mounted? Have you looked at: https://wiki.archlinux.org/index.php/Samba#smbnetfs
